Default Swap questions

Im buying a complete but wrecked 2004 mustang gt donor car to swap the engine and transmission and limited slip carrier into my 99 cvpi, i cant really afford a almost $650 reprogram for the ecu on my 99 and would like to use the ecu and anything else I can from the gt, but know that the PATS program is a issue, what options do I have if any, I am researching all i can, and until I can get the gt from Tennessee to FL it will be a bit before I can get the cars side by side to see what will interchange, any thoughts or ideas without busting my ***** would be greatly appreciated, this is just part of research, im a old gear head and use to the old school ways, learning the new, thank you
