ok I just went through installing a crate motor - this is what u need to do - in order ot prevent headaches:

1.) Find out if you have the right computer by calling Ford and comparing numbers off the unit if ur car has one
2.) #1 cylinder needs to be top dead center or right before it (I think its a 15/16 socket for the crank pulley)
3.) verify correct firing order 3 times.
4.) You HAVE TO do a idle setting procedure from Ford, in order to get it running right.
5.) a timing light to set at 10-14 degrees, maybe 16, depending on the kind of driving ur doing.

if you set it lower than 0 it will fire when the piston is still coming up which will break something rather quick.
1-5-4-2-6-3-7-8 should be the firing order you need, and the distributor rotates counterclockwise
the rotor should be pointed almost straight back when you put the distributor in with the #1 piston at TDC.

how old is the balancer, the outer part could have turned a little bit giving you false readings.
