So my battery is dead along with my alternator. When I was advanced auto parts I noticed on the clerks computer screen that it said to be careful installing the alternator with a dead battery. Is this true?

That would depend on the reason why. If the battery is completely dead and you jump start the car, the alt will run wide open to charge the battery. Maybe this is a problem for there crappy alternators they sell. In general, it shouldn't be a problem.
