I exclusively listen to music through my phone to an aux cable, due to my phone having both beatsaudio and an extremely high quality converter. Playing well produced music and not exceeding 75% volume on the phone itself makes for pretty stellar sound even in my base audio system.

I'm not sure the quality of the converters of the sync system, but I would first try flattening the EQ of the shaker, and EQing your source, as well as lowering the volume of the source.
I think the issue sound quality wise is the range of the 6x8's... they just don't compare to a set of components.

@twentythirteen - I tried every source. CD, USB, BT, and Sat... Basically I discovered to do what you suggested, adjust at the source.

I had a 2012 for a total of eight days with the Shaker 500 and I remember being pleased with the audio system so perhaps something was changed on the 2013's...?

Go drive a kia rio for a week then get in the mustang, you'll stop complaining. I do that every week. The base head unit leaves something to be desired for ease of controls and presentation compared to the rest of fords line up for sure, but hey, its a pony car, not luxury.

Not sure how true that is, my room mate has a 2011 Kia Forte EX (that's not even top of the line) which is one level up in the deep sea of cheap cars. It's stereo is impressive and sounds great with no extraordinary means to force decent tone quality out of it.
