It wouldn't matter but Capacitors are useless. All they do is draw and store extra electricity thus forcing your alternator to work harder leading to premature death. If you're having electrical problems the only way to fix this is to buy a higher output alternator.

great question. if your putting in a cap to run
high frequencies to ground, then you would nominally place it
near the amp (wires act as antennas).

closer to the amp,(never had any premature death of an alternator because of a cap)
