Out of Phase?
Is the stock Shaker wired out of phase from the factory. I ask because I notice when fading front to back of right to left that the speakers will get louder when moved from the center.
I also installed a MTX 10 sub and 600w amp. I just recent;y noticed that when you lean forward toward the windshield the bass is much louder. But when you sit normally the bass is just not there. It is a huge difference.
I know for sure the 10" sub is wired right.
I plan to play around and swap the positive/negative on the MTX sub and see if that helps. This amp doesn't have a phase switch.

The stock shaker subwoofer setup is phased weird and as a result that cancellation you are experiencing is quite normal. I went through the same exact thing with my 2006 when I tried to utilize the stock Shaker 500 subs in conjunction with an aftermarket subwoofer.
Sadly, it is a non-standard phase that Ford uses, as in not 180 degrees that you will get by reversing polarity on your aftermarket subwoofer.
ETA: I had wired the coils of my stock Shaker 500 subs in series and that helped. The only problem is that they were loud and distorted, even though I only had them playing from 80 to 315 Hz. In other words, there was no sense of clarity from them whatsoever.

Phase is usually a problem that rears its ugly head when one starts messing with crossover slopes (6/12/18/24 dB per octave). Sadly, some amplifiers invert the phase on the input thus requiring you to either wire the subwoofer out of phase or flip the phase switch on the amplifier. Basically, one way will cause cancellation, the other way won't.
Let's say you add a subwoofer and your midbass disappears. The first thing you should try is wiring the sub out of phase and see if it is louder or not. Of course, things aren't always that easy since phase is relative to the position of the individual drivers to each other and to the listener as well as the crossover slopes used.

I was planning on re-wiring the sub amp. I have a MTX re-Q that I was planning on using.
If I got my signal wire for the re-Q after the shaker amps would that help?
If not then I might just take the shaker amps out and put in a 4 channel amp for the front 5x7's and 8" subs.

I still have yet to invert the phase ont eh 10" sub, hopefully tomorrow. I did notice when playing around with the deck that the speaker setting changes it up alittle....doesn't improve it though. It is the setting that selects Driver, Rear or All Seats. IMO Driver sounds best for the bass, but lacks in other areas.
Playing with the fader again I noticed the big difference is left and right. One just one side it is very loud and not so much when centered.
I am almost ready to just get the 4 channel amp and some better component speakers and re-wire everything.
