Default Battery died, speakers stop working.

well I installed all new speakers and subs in my 07 gt, new amps and everything, Well for some reason I did not turn the car completely off, and the battery died after I finished the installation, I since then put a new battery it. and the speakers are not working at all. I checked the fuses in the alpine amp and the power cable fuse, there fine. the head unit still works. and the other amp and the 2 8inch subs still work. but not the 4 speakers. any ideas on what migh of happened?

For got to mention that the passenger side window does not go up all the way, there is still power to it, it will go up about 3/4 of the way up. no matter if i use the driver side or passenger side controls. and I also plugged in a stock speaker and it wont work either. So Im not sure what is going on. this all happened after the battery died.
