You can buy so in the kick panel or do some cutting and I think you can get 5" in the door. In the back you can also buy some that fit nicely or 6x9s almost fit. If you buy some, look at mustangunlimited or some place like that.

With the radio, If the dash is cut, but any small radio, but if the dash is not cut, buy one from a mustang place for that year.

Although I haven't spent a great deal of time researching, all the Mustang supply houses I have gone to only offer the right size radios for the 65-66 dash with cassette tape only. What I have is a CD player that I put in the glove box. You can buy kick panels with the speaker cut outs.

I have not looked for about years. Thats when I put mine speakers in. I don't know about a CD player. If the dash is cut, What does it matter? But if it not , don't cut it.

check out the local auto sound shops, they probably can tell you what size speakers came stock in them and what newer ones will fit so you don't have to make lots of mods to get them in.
glad to see you do something nice for your Dad too!

6x9 speakers will fit in the holes in the back from the trunk. You can also get a dual cone speaker set-up from any parts vendor(I believe the highest wattage for that is 30w, but I'm not sure)that will fit in the original hole up front near the windshield.
