Default Engine swap help

Guys I've got a 67 GTA, not 100% sure it's a true GTA. I have a 289 with aftermarket intake, carb, headers. Just replaced the entire wiring harness, installed vintage air AC, all new auto meter gauges, custom bucket seats, swapped in an AOD Tran's, new alum radiator with elec fans.

This is my wife's car. She wants more reliability, new motor, Tran's, and paint. I've been looking at modern motors, a 4.6l cobra, or boss 302 or a coyote, it's not about HP, it's about getting in it and me not having to worry about it. I want the efi, auto tran and the looks.

Can you take a 4.6l, and put the boss 302 intake on it? The coyote is just to expensive as is the 302. I'm not a big ford guy, grew up on something else so my knowledge on fords is limited.

There seems to be a bunch of engines that 4.6 or 5.4 and there doesn't seem to be any interchangeability.

What would be the best auto tran to go behind a stock 4.6?
What engine would you recommend?
Do they make headers?

The aftermarket aims at installing EFI on push rod engines, but not installing carbs on modular engines. If reliability is the goal, carbs are the wrong direction, IMHO, even though I am a big carb fan. No way in my thinking that you could install one of the later OHC engines into your ride cheaper than rebuilding or buying a push rod engine.
