A bit more info would help like car, motor, header...but to take a stab....

Some headers require the motor to be lifted off the motor mount to install
Some headers can slide in from the top if you are good with puzzles
Some headers you have to drop the drag link out of the way to get the bolted up
Some headers have hard interference with drag link and can't installed
Some headers have hard interference with clutch setups
Some headers.....well...you get the point.

Do you have the car up on jack stands at the highest point?

Im sorry, i kinda of assumed that everybody knew. I have a 65 289 w/ manual steering and c4. I cant get the jack stands on the highest point due to the fact that the jack wont go high enough. I think i need to get a better jack that will raise the car up higher.
I The headers are flowtech long tubes.

To get the car higher, after the car is on the stands as high as the jack will go, lower the jack and put a couple of blocks of wood on the jack & jack it up further. This will give you a few extra inches of lift. and you can raise the stands further. Just maks SURE the blocks are secure and in a location where they wont "kick out".
