On my 05 the rear window defogger stopped working. I took it to the dealer and he said he would have to replace the entire convertible top because the window is integral to the top. I have had no problems with wind noise, leakage, etc and am leary about having the dealer mess around with the top. Should I be concerned?

 

Is it still under factory warranty ? If so, I'd have the top replaced most definately.

Then have it replaced, screw that leaving it not working, IMO. If it leaks afterwards or you get serious air leaks, take it back again get them to fix that too. Dealerships don't usually mind doing warranty work, as they simply bill their time / parts to Ford Corporate to get re-imbursed.
