Default transmission HELP

Im new here Im not major gear head But I uderstand the basic workings of mustangs.anyways heres my question Ill try not to make it too confusing.

I purchased a 1984 3.8 lx about 2 years ago, since then Ive replace the engine with a 5.0 from a late 80s early 90s lincoln LSC engine witch had an AOD tranny. I did not put the lincoln tranny in I kept v6 auto 3 speedtranny. At first everything was all good but now I have some problems. Aparently the fly wheel from the liclon does not belong its big and its in too far and putting pressure on the pump causeing a very loud noise.

1) what type of transmission do I need
2) will this aod flywheel cause problems with a differnt transmission if so Can I replace it with an non AOD flywheel.
3)will I need to modify my drive shaft or replace it
4) will I need to change my rear axl

any help would be very appriatiated and I hpoe I didnt confuse too much

so when you swapped out motors you kept the c-5 trans from the 3.8 but you used the flexplate from the aod ? You should have used the flexplate from the 3.8.The type of trans depends on what you want,if its a daily driver that might see the track occasionaly you might want to go the aod route,but if thats not a factor the c-4 c-5 trans are good to. personally id get the flexplate from a c-5 trans and keep the trans you have no need to worry about anyother changes.

yeah I would keep the trany you have in there now just beef it up with a new cluctches , bands , pump , seals and install a shift kit , stall torqe converter and a manual valve body
