Default pulling off the exhaust manifold

I recently bought off road X-pipes for my '02' GT.I stripped the threads off of the passenger side stud and had to burn the nut off. This damaged the threads and I tried to remove the stud several different ways, with no luck. The stud is rusted solid in the manifold and will not budge. There isn't much room in there and if I cut the stud I don't think I can get a drill in place to drill straight into the stud. How much trouble is removing the exaust manifold? Any ideas on weather to remove the manifold or should I try drilling with it while it's still on the car?
