V6 vs. V8
This might sound like a stupid question, but what are the ways to tell what is under the hood in the S197 and SN95 mustangs? Did they make pony package 4.6l's? Is there like a different spoiler, or badge on the 4.6's that that V6's dont have?
The exteriors are too interchangeable to really tell anymore, and they make so many engine covers, if you cant see the intake manfold, you can always look for the headers. Or have them start the car..
V6s come factory with single exhaust and so the back bumper only has one rolled edge for one tip.
v6 w/ Pony Package

Subtle difference in the front bumper as well

This only pertains to the S197's
The Pony Package (PP) is only available on the V6. The V6 bumpers are slightly different for PP versus non-PP V6 S197's (the lower grills mainly). Both V6 bumpers have a center indentation for a license plate, but the GT does not.
The single muffler on the passenger side will always indicate a V6, but a car with duals does not mean it's a GT. Lots of V6 owners are adding duals for better sound and appearance.
The V8 S197's have GT badges behind the front tires on the fenders, and have a GT fake gas cap on the back (The V6 has the Tri-Bar Pony on that fake gas cap). Still, badges can be added to a V6 to pose as something it's not. The best way is to look under the hood.

Started in 99 you mean?
GT: will normally have GT emblems, dual exhaust, and rear exhaust cutouts in the bumper.
V6: will normally have a single exhaust, and the bumper without dual cutouts.
If the v6 has dual exhaust and the bumper then the GT emblem, if it's mis-badges as a GT wait till it gets about 2500rpm's its easy to tell the difference at that point.
