Throttle/Engine hesitation? '99 Cobra

I am new to the boards. I hope someone can offer some advice/tips/diagnosis on what my problem might be.
I have a 1999 Mustang Cobra with about 120k miles on it. Recently I was having some engine/throttle hesitation. When I tried to accelerate, the car would hesitate a little bit during both acceleration, and high speeds. I brought it to Ford here in Daytona Beach as the "Service Engine Soon" light came on one day. They replace the O2 sensor and fuel filter, and cleaned the Air filter as well. Car was running fine as I drove it all the way to Jacksonville, then to Sarasota. On the way back from Sarasota it started up again, but the check engine has not come back on. The car is drivable, but the hesitation is annoying, and I would like to get my car into condition to sell at some point in the near future. What's bizarre is the hesitation is not consistent. I drove it back to Ford this morning (the car drove great) and they see the engine as having no issues. They did mention the rear axle bushing is worn, but having some trouble relating this to what the symptoms are.
