What size are the ports on the upper intake where the throttle body bolts up? Are they big enough to see any advantages to going with, say, a 62mm throttle body?

i believe they will accomodate up to ~65mm twin tb, but i do not recall where i read that. the 62mm does indeed clear fine. whether it is an advantage is the debate, because twin 55mm will flow much more than our engines can take in NA, but making the path more free allows more laminar air flow, which mathematically cant hurt, at the very least.
