RE: Header Help
Welcome to the forums. You do know that the stock headers are shorties, right? Best advice I can give is see if you can send them back and trade up for some l/t's.
If you can't, then try taking it to a pro to take a look. At least get his opinion and that should help you were you need to go. Without seeing your car, I couldn't give guess one what the install problem is but it definitely sounds like one.

RE: Header Help
long tubes arn't legal in CA[:@]. not sure how install could be a problem. its pretty simple to flush bolt headers to the heads and there are not leaks otherwise. i've done them before on old big blocks with lots of room to spare. some other members have had the same reported problem. anyway, taking to to a pro may be the best way forward. one option could be to go with solid motor mounts but i have heard that this does not always correct the problem. i'll figure it out. anyone else had this problem?

RE: Header Help
i have not installed headers on a 06 mustang but while doing some research on then jba reccomends installing aftermarket motor mounts to keep the engine still (not toquring to the side under load) go to mossmustang.com look under jba headers quote "stock motor mounts are sloppy and allow the engine to move up to 1/2 inch, jba reccomends installing after market motor mounts" hope this helps
