I had a similar problem with mine, but I also have a new throttle body. What you gotta do is unplug both battery cables let it sit for maybe 2 hours just to be safe, then reconnect. Start the car and don't touch the throttle or shift gears and let the car idle for around 15-20 minutes and also after the car has been on for a little bit turn on the A/C for at least 1 minute, turn off the A/C then go drive at least 10-20 miles to reset. This is also in your owners manuel in the Battery Section. Oh and it also states in the manuel that if you ever unplug the battery and dont let the car reset its idle it will drive like crap until you reset it again.

Does it do it with the stock tune, or just the Brenspeed tune?

Your not alone. My car does the same thing. Even the A/C problem your having. Sometimes it blows cold air and sometimes it doesn't. My idle wasn't erratic until I got my car custom dyno tuned. Turning the A/C on makes it worse.

Ford says you need to do it even if your car is 100% stock. Its in the Owner's manuel.
