You need to load a tune (you buy them pre-writen by someone like Brenspeed or Bama that are licensed to the propiatery software) into the tuner then load it into the PCM. You can only change a few parameters with the tuner and they're NOT most of the parameters that will provide improved performance and drivability. You evidently don't know WHAT a tune is and who to get them from. Read the stickies and use the search feature.
I ran that intake for along time wih no tune, not to say all can, but I did. The most common thing I see with these, and people having issues with codes, is the seal on the throttle body. The coupler there tends to fold over on itself, pull it off and see if there is a crease on the seal. Especialy on the underside, cause obviously you cant see that side.

Custom tunes are programs written by "competent" shops such as Brenspeed, Bama and others. Some tunes are better than others* due to the many parameters and their interrelations. The majority of these parameters are NOT user adjustable with the handheld device so you really don't tune the car yourself. The handheld simply allows us to store these custom tunes and then download them into the PCM in our Stang. The handheld then also stores your stock tune but also allows you to make changes to a few parameters including tire RPM's, gear size, rev limiter.
*There are canned tunes which in most cases will work on multiple cars and will provide some improvement. A custom tune from the better shops are tailored to your PCM and your mods and will squeeze out more RWHP. Even a custom 87 octane tune kicks azz over the stock 87 tune.

Clink link, that is what delivers the tune to your car. Other link is breenspeeds video on how to use the sct controller. Its so simple dude. If I did it, you can do it. Its the best money you could ever spend on your stang.

I went ahead and looked at the CAI. Seems like there might have been an air leak in all this too. After I re-bolted it on, the Stang seemed much more responsive and different. The sound level seems like it went down too.. The Stang does feel more like it's old self again, light and free as a bird.
As for the tune, I have that on my mind and want to get rid of the stock crap. The only issue I have is I currently board with my parents and my dad will chew me out big time xD He blames my robbery incident on my Stang, which wasn't true

When you live at home, well its their rules. As an adult now, I understand why mine were that way.......for good reason.
