Default 94 gt with 331 cutout problem

Just bought a 94 gt vert with 158k on the odometer. Motor and trans have around 10k miles. I paid $3660 for it. It was a steal. Anyway, my previous car was a 97 dodge neon with almost every bolt on. It was a quick little car. Stuck with my girlfriends 95 5.0 that had cold air intake and a 93 octane tune. I know that car almost inside and out.

Well I'm new to mustangs. I can do basic mechanical stuff. I'm still learning. I'll list what done to it and then my problem.

Dss 331 with 9.0:1 comp
Trick flow heads, cam, and intake
Cold air intake and bbk throttle body(not sure what size)
Bassani short tubes, o/r x pipe and flowmaster 40 series cat back
Tko600 trans with a tremec sts and king cobra clutch(has about 100 miles on it)
Under drive pulleys
Msd ignition
3.73 gears
All new bushings, welded in subframe connectors and torque boxes
No rust at all(Florida car)
Cobra wheels
New pads and rotors all the way around

Now my problem:

Let me start out by saying the injectors are 19lb oem injectors and the MAF sesnor looks oem.

When I'm driving below 3k and accelerating, the car will act like it misses once and then it's good. If I go in first from like 1500 rpm and get on it, it doesn't do it all the way up to 5k or so. It does it every once in a while. At about 60mph in 5th, if I tap the gas, it does it. Anyone know if it has to do with the injectors or MAF sensor? Like I said, I'm new to this stuff. Thanks.
