When changing instant center with either relocation brackets for the lower arms or replacing the stock upper arm mount with one that has an extra set of holes is the pinion angle affected by this or not?

Not if the holes are centered on the same arc that the UCA or LCAs would trace once unbolted (and nothing else allowed to move).

But as a practical matter, I'd expect a minor shift in pinion angle if only due to tolerances on hole location and size. I can tell you that each 1/32" difference corresponds to about 0.15° P.A. change, but not whether that's enough of a change to matter.
