Yes, and no. If there is a problem and they [FORD] can pin it on any of the modifications you've done, then yeah, they're going to put the blame on the modifications and you're SOL for fixing that particular problem under the factory warranty.
However, many tuners (AM/Bama, Brenspeed, etc) do warranty their tunes. I would speak directly with someone there. There have been a few #8 cylinder issues that they have warrantied on the base GT's due to having their (bama) tune on at the time of the failure. But it IS limited to $8k I think. Should yours go afoul, it would likely be far higher in price to fix. You would need to ask them directly, and were it me with a brand new 11-12 GT500 under a factory warranty, I'd ask to have them place it in writing...

Any aftermarket tune will void your warranty. However, we do encourage our customers to talk to their local Dealers and see if they'll work with them on some basic bolt-on mods. We've found that some dealers will agree to simple mods like a CAI/Bama tune package without voiding the warranty!
Also, your warranty would only be voided if there was an issue that related to the tune. You could have a bad power steering rack and Ford will still replace it. There's no need to check for PCM changes with a mechanical issue like that.
We've sent out thousands of tunes and constantly test/research for the latest improvements. Testing is done on local streets/tracks and on our DynoJet 224xlc. I know you won't be disappointed with our Bama tunes!
Let me know if you have any other questions or our Bama Performance tuning specialists are here in the building Monday-Friday from 9AM-5:30PM EST and Saturday 10AM-3PM EST. You can hit them up directly at 888.226.9764 and they'll get you squared away!

I do understand you have a gt500, however on frpp website a coyote 5.0 is roughly 8k. If it goes bad with the Bama warranty just buy a new crate motor. No part voids your warranty, the dealer is required to prove the aftermarket parts caused the problem. (which could be as easy as saying yup it was xyz your f*ed) but the actual installation of a part will not directly void the warranty.

Thanks for the kind words! We try to cover all of the Mustang forums we sponsor and help out anyone we can. Sometimes we miss a thread or two, so if you ever need anything, just shoot me a PM and I'll be sure to get back to you ASAP!
Thanks again!

If you use anything other than BP fuel, you void your warranty. Even if you put an aftermarket cabin air filter in you void your warranty. Oh, and that key FOB you bought on ebay? VOID.
The real answer depends on your dealer AND if you're an easily intimidated wuss.
