Default 2000 mustang gt misses

So I bought a 2000 mustang gt with the 4.6l engine and a 5 speed manual a little after I bought it a noticed that when I started it after shutting it off for a couple minutes it would back fire and then quit and then I would turn the key again and it would start just fine then I was driving home and I noticed it missing and at a low rpm it wouldn't have full power and then it would regain power at a higher rpm I have gave it an oil change and put spark plugs in it when I took the spark plugs out I noticed it is running lean so I thought that it was a fuel problem so I replaced the fuel filter and fuel pump but it's not fixed please HELP
