Well i don't know about the 99 cobra but, my 04 sounded weak when i got it thats when i got my catted x-pipe and cat-back exhaust. I went with magnaflow. I don't know about the chip but the new shelby i saw that it started with 407 or so and with just a tune it went up to 475!!!

I think I can help you here.. From MY experience w/ the 99 Cobra I suggest you do the following in order..
1) Flowmaster Super 40s
2) O/R MAC H-pipe
3) 4.10s
4) SCT Tuner
5) Supercharger (including injectors and fuel pump)
6) Dyno tune
7) Drag Radials
8) Sport springs
That pretty much sums it up.. Do that and you can be fast like me.. [sm=alcoholic.gif]

Intake and exhaust are always great places to start. I just bolted on a Borla Stinger exhaust today and the sound alone was worth the money, but there is a definite power increase. Shop around for your parts becuase deals are out there. The Stinger goes for around $675ish and I got it brand new on ebay for $500. It was gonna be this one or a Magnaflow, but for the price listed, I chose the borla. A tuner is a handy piece to have around, even without mods. You can still add a performance tune and can read MIL codes if they appear. Check out Mustangupgrades.net to see what people are saying about their parts.

All depends on what your goal is - cruising plus show-and-shines? drag racing? autocross? What's great for something's may not be so great in others. For example, I race my '99 Cobra in autocross events which means I have to pay attention to SCCA car classification rules. I can't just install nitrous or change the rear-end because I feel like it.
I recommend two books: "High Performance Mustang Builder's Guide 1994-2004" by Sean Hyland (ISBN-13 978-1-932494-10-5). The book covers modifying SN-95 based Mustangs for 1/4 mile drags, autocross and Grand-Am style road-racing. Everything is covered including tire choice, wheels, brakes, suspension, rear-end, tranny, engine, etc. The author builds racecars for a living so that's the book's perspective rather than custom show cars.
The other book by the same author is titled "How to Build Max-Performance 4.6-liter Ford Engines" (ISBN 1-884089-78-X). The book covers everything engine-wise and is also based on racing experience. It describes proven engine packages for Cobra's and GT's, and even walks through a full '01 Cobra engine rebuild yielding a 405 hp naturally-aspirated thing of beauty.
