OUCH!!!
Ok, I took my Cobra to the Ford dealer; turns out, the shuttering/bucking/stuttering, however you wanna call it had nothing to do with the t/b. There was water in one of the spark plug wells and it's boot was completely submerged, therefore causing it to short out. My estimate thus far is $1,000. That's gonna hurt, considering I just spent a thousand on headers/xpipes. Does anyone have any issues with vibration banging going on in the rear? The tech said my IRS bushings could be causing that. I'd love to know - don't really wanna spend even more on a useless check.
if you have rear end clunking it maybe the bushings but check the driveshaft u-joints first, as they are cheaper/easier to replace and create a similar "clunking" when worn out.
unless they're taking the entire head off for service i dont understand why the price is so high on that estimate either, any idea how you got so much water in the holes in the first place?

dont ever bring your car for matenince to a ford dealership unless its under warranty.

That's nothing...Before I knew anything about cars I took my v6 mustang to the ford dealership to get it fixed for overheating. Well the guy tells me that it's the radiator and to repair it it's going to be about $600. I paid it but if I could go back in time I would have laughed at the guy and paid the $200 for a new radiator and done it myself.
All of my past experiences at Ford dealerships have been horrible. Most know absolutelynothing about the differences between a GT and a Cobra. Letalone an 03/04 Cobra. I have plenty of stories to tell.
