Default 99 cobra tranny problems!!!!!!

Ive had my cobra for a couple of months now and first my clutch went out and i fix that. Now everytime i drive the car i hear a rubbing know coming from the tranny. I took it to two mechanics and one told me it cool be the rear end. The other told me in could be the transmission that i need to replace. Idk wat to do anyone had the same problem before or has heard that knows in the tranny. Also if it is the tranny whats the best tranny to replace it with? I was thinking about putting the 03/04 tranny but idk if it goes on it right away or if i have to change something to make it fit? I really wanna fix the tranny before i leave to iraq so after that all have to worry is upgrading everything else and get it ready for the turbo. Thank you in advance for ur help any suggestions and comments are helpful in anyway.

"Rubbing" is kind of vague bro. Can you describe the sound better? When/How/Why does it happen? I really don't think it's your transmission. They're pretty good units made by Tremec and wouldn't just fail due to a new clutch. It's probably something simple like a throw out bearing, or just the clutch breaking in.

You need to be much more specific though.
