part out donor car and sell v6 and go buy a GT, your illegally swapping an older motor into a newer car (in CA no less) for 20 hp and 40 ft.lbs. the fact that you have to ask "how hard is it to swap" and not have specific questions about said swap also says your in no way ready to tackle doing this and its going to be a long nickle and dime headache

Let me break it down to you like this, the only thing a V6 Mustang and a Mustang GT has in common is the basic interior and body layout. Everything, and I mean everything else is different. This would be a project you'd be working on for months to get very, very little gains.
However your car is fine with emissions cause the NPI 4.6L is emissions legal as it's OBDII.
As stated part out the donor car or sell it for parts and trade in or sell your V6 for a newer GT or Cobra. Much, much easier and less headache.
