Sounds like it's being starved of air or fuel by external or internal reasons. I would take it to the Mustang shop and have them diagnose it. They should have an answer really quickly. Before you go, I would replace the fuel filter again, check air filter & all fittings for air intake, vacuum leaks ect..

You need to take it to a shop and get the exact answer of what's wrong with it. You're gonna spend way more money throwing darts in the dark than you will just paying the shop to diagnose the issue and fixing it yourself if you want.

Any mil light up? possibly cam sensor giving faulty timing. Really with out a code it's very strange. Could be an intake leak allowing for a very lean condition that gets corrected by the O2 eventually. do you notice any difference before and after the car gets to operating temp?

I vote for taking it in for diagnosis. There comes a time when doing it yourself becomes expensive, time consuming and frustrating. Ford used that style of injection in a zillion cars and trucks so finding an expert shouldn't be difficult.

If you continue on your own:
If you haven't already get some MAF spray and clean (just spray em down) your MAF, any other sensors in the intake, and the area around the throttle body.

Have you checked the fuel pressure at the fuel rail? That test gives a check of the whole fuel delivery system. Its been a while, but I think the spec is around 60.

How many miles on the car?
Did anything unusual happen just before you started having problems.
Manual or Automatic?
