first, they have a lotta stickys for u up top as to 3 of the chepest but most effective mods u can do for ur car...gears (4.10's) w/ t-lok, true dual exhuast...ur off to the right start wit a cai...u have low miles on ur 6'er, less than most of us, i say save up some dough and supercharge that bish...make it a gt killa!
t-lok makes it so that both rear tires are puttin power to the rear wheels, rather than just one....u see right now only one tire is putting power to the ground, the right rear wheel. thats why v6 stangs are known for "one wheel burn outs" t-lok makes it so that both rear wheel tires are puttin power to the ground, which helps out traction....its good to do the t-lok with gears is because the tlok is in the same general area as the gears, so its pretty much like knockin out two birds with one stone....checkwit autobadges for some prices he an hook u up

Basically stating what has already been said, I say get a set of underdrive pulleys next, they're about the best a cheapest way to free up hp, then get a true flow dual exhaust (SEE THE STICKYS), then I would get a set of gears, very nice way to increase accelleration, but they are costly, about $700 for gears, t-lok, and installation, (SEE THE STICKYS), after that its up to you, in other words you could stop there and be pretty fast, you'll beat about 75% of what's on the road or you could go a little furthur. The next mods are for true performance gains, but they start to get expensive. The next thing I would do is get an 80mm MAF housing $140 off of rpmoutlet.com, a 70mm throttle body $255 off of ebay, the ported upper and lower intake manifold, performance camshaft, and ported heads sold by supersixmotorsports.com $1800-$2200, and a nice set of 24 or 30 pound fuel injectors $250. Now you will probably have to get someone install the supersixmotorsports powr pack, but I couldn't imagine installation being more than $200-$300, but this in total will add about 75-90 rwhp, depending on how you get the fuel injectors set. Oh, this is one of those upgrades where you should have everything installed on the engine at once as the tb, and maf will do little without a ported intake. After that you could add on a supercharger, or nitros, but then that's just overkill unless your making the car for show or track.
i saw gears first. pulleys, intake, etc.. they're all $100-$200 on average, you'll get like 20-25HP after spending about the same you'd spend on gears and t-lok, which would give you a much better gain. maybe no HP, but you'll feel it a lot more.
just but the GT. sell your v6 and buy a 99 GT. you can easily get a 99+ GT for 11K.
you could put every bolt on available in that 6er, and then you still will have a hard time hanging with a GT unless you go forced induction. it will cost you more $$ overall to get the v6 into 14's than it would cost to just buy a GT.
