Default Engine starting problem

I just got a new VMP intake and tuner installed Friday night, and driving around Friday night and all day Saturday everything was going fine. But today for some reason, after driving around for a bit, if I tried to start my car it would have a really really rough idle. The car would start shaking, and once (maybe twice) it even stalled without me touching a thing. Once I'd start driving, it would settle down, but it would repeat the next time I shut it off and restarted it. The Check Engine light came on at one point, and I used the XCal to read it, but stupid me, forgot to write it down. I was using the 93 performance tune, and switched to the 91 to see if it would fix it. Unfortunately, it was still doing it, and at one point the car died on me in the middle of a turn (the clutch was fully depressed, so it's not that I stalled out doing something stupid like that). Luckily a bit later it started to run right again, but I've only checked it twice and had it run properly.

Anybody have ANY idea what could be going on? It's never done this before. It's an 07 with approx. 8900 miles, and all I've done to it is Flowmaster axle back, hurst short shifter, and now this intake and tune.

I had that happen to me years ago and I put some dry gas in it, I got some bad gas with some water in it. Would it matter how much ethanol would be in it? I do not have the tune on my car so I do not know if the tune is ethanol friendly or not?
