Looks like its been solved. rls82959 confirmed the part number that fixes the clunking. I've long suspected the strut mount since I did the GT upgrade on my '07 convertible and the mount came apart while taking the struts out. It was a bit of a challenge to put all the ball bearings back in but I got it. That is when I noticed how cheaply made the whole assembly was. Glad to finally hear its been resolved.

I ordered my replacement (version "C"), $130-ish sent to Hawaii. I put them in today and so far so good. I definitely agree with kc5mhb that the old ones seem cheaply made. They fell apart when I pulled them away from the springs.
A couple of interesting things to note about doing the swap yourself. The part has all the old part numbers listed on the bottom and describes the stud type of each. The box is sold as a Kit but the dealer may tell you the price is "Each" (just make sure they don't sell you each side for $100. I ordered the Ford Racing 2011 SVT front strut mounts. The studs only align if the notch/arrow points outward towards the fender.
That is the nut that holds the strut mount pressed into the suspension spring. Make sure that it is tight while the spring is compressed. If the car is lowered it will show more threads than a stock model. To check that nut I found it helpful to push down on the fender in a pouncing fashion while hand twisting the nut. Over time it may work itself backwards and create a rattle and destroy the mounts bearings.

Yup. The actual tightness will be slightly different for each shock/spring setup. I have eight threads showing with my Tokico D-Specs and BMR springs. You may need to do this every so often if the nut (19 mm Deep-well) keeps backing off. I could try loctite I suppose but it give me an excuse to poke around under the hood.
