Default All Kinds of Messed Up

OK WARNING this is going to be a long one!

I have a 1998 Mustang GT, I blew the engine, I replaced the engine with a 2001 Mustang GT motor, After attaching all the new sensors etc I got the care to run but it continuously flooded so I ended up switching all the parts on the 2001 motor with ( sensors, intake manifold, throttle body, starter, power steering pump, a\c etc. The only thing that is 2001 on the motor is the block and valve covers essentially. I converted the on the plug distributor with the 98 stile coils and wires I wired it the same way as the original 98 motor was. It was still flooding then suddenly started and ran perfectly. However that is no longer the story.

In addition to the engine I had a spare transmission that was out of a 96 Mustang gt, I attached it to the 2001 motor because my 98 transmission was occasionally sticking in 2nd and this transmission work perfectly until installed in my Frankenstein. Now that that transmission is attached it is will not shift past second gear (no drive nor overdrive). I have already modified the shifting cable to allow me access to Park-2nd gear the way it is setup I know I can't get manual 1st gear anymore.

Now that everything is attached the engine is acting like it wants to stall anytime I put the paddle past the half way point (assuming this acting this way because of a failing spark plug wire but not 100%) but I am still not able to get past 2nd gear\55mph. ANyone know ANYTHING about this has anyone else decided to try to combine a 1996-2004 Ford Mustang GT and actually get everything to work?

ADDITIONAL INFO

Check engine light is on which consists of 3 transmission codes and 1 temperature sensor Codes:

0743- Torque Converter Clutch Circuit Electrical
1747- Pressure Control Solenoid A Short Circuit
0755 Shift Solenoid B Malfunction

0117 Engine Coolant Temperature

Picture of the belt pattern I am using, and the park plug wire setup I am using, and the forum will not allow me to upload the 2 videos I have

The 2001 4.6L has COP's Coil on plug, no distributor, firing order (Sequence) is controlled by the ECU Electronic Control Unit and the crank sensor, so unless you have the ECU from the 01 you will not be able to use the COP's without Modifications on your 1998.

The 98's used Coil Modules, the firing order is still controlled by the ecu and crank sensor, however it’s what is called a wasted spark system, it fires plugs 1&6, 5&3 and so on with one of the sparks being wasted.

Are you sure you have the firing order correct
You can convert the wasted spark system to COP’s seed diagram below
The 4R70W (Four Speed, Rear Wheel Drive, 700 HP Wide Ratio) transmission was used from 1996 to 2003 in 2004 they changed to a 4R75W, which is a bit tougher.

Just out of curiosity is your speedometer working, shift points are controlled by the VSS vehicle speed sensor located on the rear of the transmission.
This could be the issues.

That being said with all the codes you have a pinched or broken wire would be more likely.

I know that the 01 had COP however I thought I stayed I converted back to the 98 distributer setup. We now have it running-ish, the transmission was apparently trashed, so I'm rebuilding the 98 4R70W tranny.

We are still having the issue of it wanting to stutter at 2500 and above. The firing order is setup correctly, I have no cylinder dependencies (pulled each wire individually, disconnected each injector individually with no dependencies found)

Yes my spedometer is working, the only thing I haven't got to work again is the trip/odometer (even after switching the gears out)

The VSS is working as far as can be seen, however the clutches were gone in the tranny so again it is being switched with my old tranny so all the codes will be cleared.

I got rid of the coolant temp issue (I had then reversed lol)

So with all that being said the only issue I still have the question on is why is the 2001 motor sputtering with our without load, hot/cold starting at 2500 and higher
