The design is close to the same, both use two interlocking screws... the design on the Twin screw is more efficient though, can produce higher boost, and generates less heat. Kenne Bell did a writeup on Autorotor vs Lysholm (roots if I'm not mistaken).

Of course some information is a little biased, because they want to make their product look superior, but it actually is superior to roots style blowers.

I'm doing a complete rebuild around the 03/04 cobra motor. My build project is a little out of the norm' (I'll post reasons for the build at a later time). I bought the motor new for 12K. If you get lucky, you may be able to find an 03 cobra that's been stolen/wrecked and pick up the used motor for less than 5K.
