dunno if this could possibly be any issue, but when i switched to an 01 motor i used my old computer, and it ran a little rough untill i had it tuned right. just throwing it out there. goodluck man

reading my haynes manual...it says to first check each injector with an automotive stethoscope to make sure you hear a ticking. also, check the fuses. also, you can go to your local auto parts store and see if they have an injector test light or "noid" light, and you plug that into the injector electrical connector. if it flashes, then your voltage is correct. thats about all this piece of crap manual says. sorry for all the random writing, just throwing ideas out there for ya

I also forgot to mention the most obvious thing that started before any of this. About 2 days after the new engine was installed, the car started jerking when just touching or letting off the gas. I was thinking transmission mount, but I jacked it up and it didnt visually look broken. I guess I'll take a crowbar to it and see if it moves.

You say you want to avoid swapping the ECU but this is a very strange problem, and if you have access to the donor car that you got the ECU from, you can pull it's instrument cluster out and put it in your car and you will have no problem with the PATS system. I am 90% sure of this. Just a suggestion.

I'm also not sure if the 99 engine harness, which was transferred to the new engine will work with the 2002 computer.

Sorry I'm sort of dominating my own thread but....
What is the normal range of timing advance?
On my diagnostic software, at idle it was anywhere between 15 and 16 degrees, and while driving around casually the low was 14.5, and the high was 24.5 degrees
