I've had great luck with Prestone Super Radiator Flush and Prestone Super Radiator Cleaner (the more aggressive one).

SRF made a 21 year old, badly neglected cooling system look like new, and the stuff that came out looked like mud. Awesome on rust. Neither seemed to do an awesome job on lime scale though. $3 at any parts store.

+1, you gotta have coolant, now only does it raise the boiling point it protects againt rust and corrsion, which sounds like is what happened, at least the radiotor is new but make sure you get the coolant problem corrected, if you keep puttin just water only in there then itll probably akways bu orange when you flush it........
