Just pull them both out and stick a new cd player in there. The tape deck slot can be covered w/ the little stock plastic piece that comes w/ cars that didnt have the tape deck AND the cd player, just try and find that piece from a junkyard, online, etc and youll be all set. As for replacing the stock cd player its no prob at all. If your going to replace it though do it right, you get what you pay for.

hey man, I just got a 2000 mustang and it's got the same setup as yours. I put in a new Alpine head unit in last week. I put the head unit where the old tape deck was, because I think it's much easier to access there, rather than behind the stick. If you go to any Circuit city they have pockets that you can put where the Cd player is. If you don't know how to take out the CD player and Tape deck it's really easy, just get any ford harness removal keys, you can get them practically anywhere that has stereo installation. (5 bucks or so) The system is very easy to take out and replace. except when you get into replacing speakers and adding subwoofers, if you have any questions on that, just let me know.
