A 3 speed falls on its face after being shifted into 3rd, due to the difference in ratios. If a 4, 5, and 6 speed have the same ratios for 1-4, the acceleration will only differ by a very small amount from the added weight of the 5 and 6 speed trannies...a much smaller amount than you'll be able to measure in a street machine.
your best bet for picking a tranny is with the ratios. Find out the rpm's your engine will be turning at each shift point to determine what fits your power band. For example, if you have a redline of 6k, and a cam that doesn't start until 3k, pick a tranny that will allow you to shift at 6k and keep the rpm's above 3k in the next gear.

If you decide to go for a 5 speed do us all a favor.
Get a couple of friends and a stop watch and do some carefully thought out acceleration tests before and after and honestly report it to us all.
My bet would be that the 4 will come out better and a 3 better would be better yet unless you are trully an expert on shift speeds and techniques.
