Once cleaned, Buy some weatherstripping adhesive from a local parts store. Apply some to the weatherstripping and some to the location you will be putting it. Let it sit for a few minutes then position in place. I wouldnt do more then 2-3 feet at a time because it can get messy.

To get the windshield out, you have to remove the stainless trim, then with a razor blade or something similar, hold flat against the glass and cut the hump off the outside of the weatherstrip. Then the glass should lift out. I'd be careful with this one.
With the glass out, consider doing the headliner unless yours is tip-top.
I would definitely call a glass shop about having them put the windshield (s) back in, but others may be able to offer some better advice.
