Your first mistake was getting rid of the doner car before you had every thing butted up and running good.

I would guess you got some wires not hooked up to the ignition module or crank sensor or coil correctly with out being there to see what you have done its hard to tell.

Like I said different years use different wire colors and different pin outs, you need the wireing digrams for the computer pin out and sensors for both years

Easiest route would be find a 96-98 V6 at a junk yard and pull the right harness and ECU to match the motor.

The 98 ecu is programed n the pcm.

ECM - engine control module... controls only the engine... so it is also accompanied by a TCM - transmission control module, to control tranny settings...
PCM - powertrain control module - a single control module that contains all the settings/programming for BOTH the engine and the transmission...

ECU - engine control unit - just a term that can be used to describe either an ECM or a PCM...

The problem you have is that year to year uses different wiring schemes.

Also the diagrams for the 96-98 3.8l engine controls .
There are quite a few differences

i believe those diagrams r the sames ones i have in my haynes repair manual?
i wish i could figure out how to download pics and show u wat i have.

you have to upload pics to something like photobucket then when you open the picture up you click on the img code and it will copy it to your clip board and you can paste it in your post
