Search better, I installed my speakers recently and found all the info I needed on this site.
I'm running two Alpine Type Rs up front, gutted the back, have the Shaker door subs still in.
Whatever speakers you upgrade you will get much better SQ/SPL from an external amp.

I've read some post before, and looked in the trunk and they look easy to swap.
I to, am afraid to start bustin plastic snaps to get to the door speakers, but i'll never forget my
first pair of cone-tweeters in my '72 stang, explains my "selective hearing"

As for the installation, if you go to crutchfield website, they have instructions for install in 05+ Mustangs. Its a 3-4 pages highlighting fastners that need to be removed to gain access to the door speakers. The rear speakers are easy, the cover pops off and you can remove hardware from inside the car. Check out the website and enter type of vehicle, then search for installation instructions.

No difference between the shaker 500 and 1000 other than the 2 subs in the back.....the 2007 rears are a complete bitch compared to the 05-06. There was a good thread here that stepped you through it. I put some sonys in...they sound tones better than stock.
