The parts themselves are warrantied, but Ford won't honor your 3/36 if something else breaks.
FRPP gears, even installed by an authorized Ford dealer voids warranty anyway, I would imagine the same for a TC.

Personally... take it to realspeed. The second you start the car with those deletes installed, it's going into limp mode unless it's tuned for them. I say, take it to someone who will do the job, start to finish. As was pointed out, the warrenty they are offrering you is just for the install and the manufacturers warrenty on the parts... nothing more. The extra money spent on the SCT and the Tune will be MORE than worth it.
