I dont think putting just new speakers would make a difference in sound. If you were replacing the entire sound system, thats when you would probably see results. But the stock speakers and subs sound really good with the stock amp... the reason why new speakers may not make a difference is because the new speakers may not be a good combination with the stock amp and receiver already in the car...
It will make a big difference but a full sound system will make an even bigger difference.
I put some infinity 6x9s in my accord and loved them without an amp. I have some pioneer ts-d6802r speakers which are designed to fit fords 6x8s but i cant tell you how they sound just yet, im waiting to buy an amp and do it the right way.

better speakers will always sound better, up to a point, if you have problems with your amp/head unit it does not matter how good of speakers you have it will still sound bad, but if youre head unit/stock amps are in good working order and you dont go too crazy on the speakers (i.e. dont run 2ohm speakers if your amp wants 4 or 8 ohm speakers) upgrading to better speakers will work.
Polk audio, and Boston Accustion(sp?) make great speakers, but i dont know if they offer them in the right sizes for drop in replacements in your mustang.

What is the impendence on the stock speakers? Most factory sound systems with stock amps run 8 ohms or even higher. Most aftermarket speakers are 4 ohm, giving a higher risk of clipping the factory system or even burning it up over time.
