Default numerous transmission codes !!!

ok where to start . . . .my friend blew her engine in her car .she bought an e- bay engine with 30k and had her boy friend install it . before the new engine was put in , the transmission worked fine . after install of new engine she had 22 transmission codes !! and the fan was running full time , id clear the codes , and they would reappear after 2 seconds . I looked at the wiring harness that hooks to the transmission ,and it looks correct . looks to me like the wires only reach in the way they are fashioned, so I assume they are correct . the only thing that was changed besides the engine is that he used the wiring harness that came with the new engine (and wiring harness that connects to the transmission , which also came with the new engine ) , and not the original wires that worked perfectly before . Thats all that he has admitted to doing , although I suspect more occurred . Since he wanted to change the fluid before realizing he needed special tools . here is the code list , anyone have any ideas ???? also o.d. will not function / 2005 mustang 4.0 automatic transmission

I know it's a 14 year old thread, but was this or similar issue ever solved by anyone else?
