Just use a LOC, for an after-market trunk sub/amp.

The amp plug you're concerned about however, no, that is exactly the same as the 500. Just verify what year S197 the one you plan to use was originally from, and if you're not sure, ask about the 3rd plug (auxiliary 16 pin that your 500 has) and antenna connection type.

The least invasive method would be to get an 8pin harness (just need second one pictured) and a reverse harness. Both of which should be easily found in an auto parts or audio store locally or even best buy and sears I think. Then solder them together with the appropriate pins, moving the rear sub RCA from the 8 pin aftermarket harness to the reverse harness for the factory trunk subs. This will require some skill with doing this sort of work though.
The below is just for the pin number and where the plugs are, the pin outs differ.
If memory serves, the pin outs are the same as the older mach systems from earlier mustangs for the 8pin harness for the amps..
You could likely verify this quickly searching/looking through the12volt.com's entries, likely even searching through the audio/video section of this site for that matter. Assuming you buy an 8pin(or 24 with the 8pin) aftermarket harness for 04 and newer fords, it will state the wiring diagram on the plastic packaging, which you can then match up.
