I test drove a base v6 before I bought my car, and tha base stereo is pretty bad. Lifeless highs, shrill mids, and no bass.
I bought a premium with the "shaker" 500. Its the one with ***** though, not the touch screen. My dealer has a 2010 Shelby on the floor, and I have the same stereo. That said, it's not great. It's better than the base model, but the highs get shrill at higher volumes and the door subs are muddy when you turn them up. If I had paid the $60,000 for the Shelby with this stereo I'd have been quite put out.
I changed the speakers all around, excepting the door subs, and wired in a 10" sub. Sounds very, very good now.

Eh. Assuming nothing has changed, the diff from the 500 and 1000 is 6 disks I believe, opposed to just 1 I think for the 500, the 1000 has 2 10´ subs in the trunk in one pre-made box on the passenger side. I still use mine, but only because I´m too lazy and poor at the present time to replace the cheese-ness.
Personally, I´d just get one with SYNC, while not a fanboy, it´s far better convenience wise then 99% of the after-market head-units. Then just have the local audio shop fix up your actual sound the way you want it(speakers, amp(s)).
I´ve yet to get, ride, or test drive a car that had anything beyond an ¨ok¨ sound system, best to just get the base sound offering from them 999 out of 1000, and use the savings to actually do it right.

I bought the base model and the stock radio is flat sounding. If I had the choice to up-grade, I would. I also have a 2007 GT with the Shaker 1000, and it will deafen you! My wife drives a 2011 Fiesta and it has the 6 speaker system & sounds better than the shaker 1000!
No, don´t mistake their naming scheme for RMS wattage. Not even close. And I won´t pretend I know manufacturer´s selling schemes, but I don´t think this is an automatic either, you have to pay for the extended audio packages I believe, no matter which model you get.
Haven´t had too many after-market setups as a kid, eh? 
The shaker 1000 will get to a decent volume level and have a bit of kick, but it´s still crap-tacular IMO.
