Default Rear Axle Question

Long time reader and first time poster. I found on latemodel's website that I can buy the whole axle with 3:55 gears for around $1300 from FRPP. I think this will make a big difference over the stock gears. Main question is can the dealer reprogram the computer for these gears? I'm not ready to purchase an aftermarket tuner yet so I want to be absolutely sure everything to be right if I do purchase this unit.

Why not just install new gears? You can buy new gears, install them, and have Ford change the computer for about 1/2 the price that you quoted.
