Default Electrical issue, check charging system

So about two weeks ago I was driving my mustang (2005 V6 Convertible) when an a couple of strange things happened in the instrument cluster. The screen displayed the message "Check Charging System" and "Fuel Level Low DTE ODO ERR". This does not happen at all times however it comes and goes. Whenever the message appears AC stops cooling (only hot air comes out), speedometer, tachometer, temperature gauge stop working, and the convertible top will not go down. Went to Autozone and was told that the battery and alternator are in good condition, in hopes of fixing the problem I replaced the alternator with a brand new one but to no avail. Something I should note is that it runs perfectly and starts right up every time. ​​​​​​​
