defently go with what 86gt5.0HO said also, cuz if that year had a recall and it hadnt gotten tooken care of, thats most likely ur problem get that thing down to the stealership n get her fixed hehe

You could also take it to a dyno and see if you are making the power you should.... That wont be able to diagnose any mechanical problems, but it will give you peace of mind knowing if you are making the right amount of power or not... Also, what did you drive before the Mustang? I used to have a 98 GT before I got my 01. I thought my 98 was fast but when I first drove the 01 it felt like a completely different vehicle, much faster...

I would try to replace plugs/wires/fuel filter. New air filter or clean the air filter depending on what you have in it. Run some fuel injector cleaner through it as well.
Try those and see anything changes.

Did this year have problems with cracked intakes? I believe so, because I remember getting the class action suit notice on my wife's Bullitt, and it did mention '99. A cracked intake sounds like a likely culprit, that would give you the symptons you describe, and it's a free fix from the dealer.

I checked the VIN on the fordmainfoldsettlement website and it wasn't on there as one of the plastic defected ones. Any other ideas? Could it be a plastic one but not be listed? If so could I still get it fixed for free from a Ford dealer? Thanks.
