id say sun bearing or chipped piston.
superchargeing the stock block makes the Ford gods cry
take the belt off and start the engine, see if it knocks! (don't run it too long maybe a minute tops, remember the waterpump isn't turning)

RE: Just bought supercharged 1998 GT...have some questions:
I wonder if it's just sticky HLA's/valves?? The volume would go away because the lash is being compensated by engine RPM increase, or an increase in Duty Cycle..
Have you changed the oil yet?? If so, save the oil, and filter it if at all possible. Check for foreign material (i.e. metal shavings, chunks, dirt, goo, etc..) If so, post some pictures, and we can play "Guess the stuff in my Oil."

Yeah I already changed the oil and filter with Mobil 1. It isnt a squealing sound but rather a low knock from the front of the engine that really sounds like its coming from the S/C.

Does it do it when the engine is cold, warm? Hmmm my friends motor likes to make a compression tick noise, but he has a 11:1 compression motor. Sticky valves maybe?

that is a very misinformed statement my friend[&:]
scgt.....get a stethescope (or you can use a screwdriver...put you ear up to the handle and probe w/ the metal) and find exactly where the noise is coming from. even the screwdriver will magnify the sound a lot. check the sc, valve covers, and near the injectors...this will narrow down the problem in a few seconds
