I am not sure as to the technical details, but the 99/01 cobras use the C series head as opposed to the B series used in the 96-98 as well as a slightly different intake manifold. The blocks are also aluminum in the 99/01 cobras, I am not sure about the SN-95 cobras and the New Edge Cobra's come with an IRS rear. I'm sure you can get some technical details from some of the other members though.

The 99-01 cobras used a tumble port head opposed to the 96-98 which used the series B head. Each style head has a matching intake. All cobra come with a aliminum block(expect the new 07). The 99-01 use IRS which actually can only hurt it's horsepower to the wheels where as the 96-98 uses a live axle.
